WooCommerce > Settings > Checkout > single gateway page lets you set up an extra fee, which will be added to total whenever user select that particular payment gateway.

I can confirm that version 1.0.12.9 currently works with WooCommerce 3.8.1 and WordPress 5.3.2. I manage a large web ordering portal and this plugin enables me to add a fixed-price handling charge combined with a percentage charge based on the order value. It is easy to set up, calculations are accurate with fractional percentages and tax is managed properly. Five stars from me.
